Via SSH, navigate to:
var/mobile/Applications/Tap Tap Revenge 3 Folder/Documents/Tracks
Put the tracks into this folder. Be sure that the folder names are random characters and not an artist's name.
Then go to:
var/mobile/Applications/Tap Tap Revenge 3 Folder/Documents/Themes
The corresponding themes go here. The folders' names end with ".ttrTheme". If you are missing the theme folder, then the corresponding track will show up as a black screen.
It is recommended to SSH via Wi-Fi since many people using iPhone Explorer encounter "corrupt track" errors.
